happened to me after some successful trades

It worked this way in 40d as well. So may be intended behavior.

If so, it should have the same effect as commandeering items from races (Negative relations), though perhaps it does and I have just not noticed it.

It is hard to see this being an intended behavior, as it superceeds the players inability to commandeer items from dwarfish traders - which is a clearly intended feature.

IIRC, the caravans check the trade balance when leaving the map, so this should have same effect as commandeering items.

Yeah, the reckoning comes when they return with lesser value, and it has the same negative effect (it'll be listed as a disaster rather than an intentional seizing -- the depot could be destroyed, for instance -- but it counts for the same value if I remember). The overall wording could be changed and the interaction could be deepened to recognize this or that, but it's working as intended.
